From what I have been told, the plastic humidifiers hold about 2 ounces of beads. I have done this conversion twice and it takes a little while the first time you do it. Definitely, do not fill the bag all the way, I ended up only putting an inch or so of beads in the bottom of the bag and that was enough to fill the container once the beads were spread out. It took a couple of tries to figure out the correct amount of beads, but I eventually got it to work pretty well.

Not 100% sure what you mean by drilling holes, but if you set the humidifier on its side against a wall in the bottom compartment, the holes would just face the wood, probably not really needed or a good idea. I think you are going to have to place it against a wall, otherwise it will fall over everytime you move or bump the humidor.

The Savoy I have holds the humidifier in an adjustable separator (vertically, it’s quite snug and does not allow for tipping)....

Would this contact really damage the interior of my humi? It does sit in a cedar separator, not really allowing direct contact to the humi wall.

Ok, I get it. But why? I have the el cheapo humidifier with the green sponge inside and just fill it up with distilled water once in a while. Is there a specific reason I should use beads instead?

The main reason being that with the beads you can mist them with DW and basically forget about it till they start to dry out.
Also you can get a specific humidity (ie. 65% - 70%).
Also when I was using the green foam I started having some mold issues (luckily I caught it quickly) but with the beads i have not had these issues.

If it is never over 70 then i would not worry too much.
you must remember with summer coming the humidity will rise in the air.
Trust me the beads are a very sound investment
